I have a Boss DD-3 Digital Delay, CE-5 Chorus Ensemble, and MT-2 Distortion pedals. Should these be placed in a specific sequence between the guitar and amp or does it not matter??

It's a matter of choice. You're gonna get different sounds depending on the order you place them.

Do you have an effects loop on your amp or are you going to just chain these?

As a rule of thumb, put distortions before the amp's input and time-based effects in the effects loop.

I'd recommend keeping the distortion first and the delay last, but that's just me.

You only have 3 units there so there are only 9 permutations of ways you can hook them up in sequence, so try them all...sounds like a fun evening to me!

I have a Effects Loop. I should plug the Chorus and Delay in the Send/return of the amp??

Yes, I must agree with Tadpui. Delay effects are better served running through the loop. And normally the actual delay/echo itself would be the last in the chain. Distortion as stated should run to the input for the best effect.

To run through the FX Loop what kind of cord would I use... instrument cable?? Also, would this be the correct setup [Cable from FX Send - to Chorus In - from Chorus Out to Delay In - From Delay Out to FX Return]??

I agree as well, try different things, mix it up. It can't hurt, so tweak away.

Modulation, or time based effects, are good in the FX loop, so you can dial in as much as you want, but still have the dry signal. Distortion wouldn't be that way, so it can go out front, where you effect 100% of your signal.

But don't take my word for it, try each one out at different places. Put the delay out front, and the dist in the fx loop. I bet it'll be quite different sounding, plus you can add different amounts of dist. Could be fun!

Instrument cable should do fine. You can get patch cords, but I don't think they're any different from instrument cables.

The difference would be that instrument cables are carrying lower signal than patch cords (which is line level), so there may be more shielding in instrument cables. They will still work fine though.
