If its what im thinking of, i had a similar problem a while back with little clicks here and there.
I later found out that it was a pedestal fan that i had running which was causing the clicks.
go thru the individual tracks and listen one at a time and when you hear the clicks, zoom right in on that area and you will see the descrepancy in the wave formation.
you should be able to repair it there and then.
It will look like a step up, or down, instead of a flowing kinda wave. that's the click.
if there are heaps of em you may have to record that track again but find out if there is an offending appliance somewhere thats on, making the clicks.

could also be something on, on the background on the computer, like something that needs turning off on windows or something...there are a few guys here that know about that sorta stuff that should be able to help. im sure there are alot more possible reasons than the ones i have mentioned for the clicks im just going on my experience.
Hope my suggestion helps though.

First, you need to find out what's causing it. Like Deon said, listen to each track, and see if it's on just one, or a few, or all.

If it's all, then it may be something PC related, like buffer settings, or latency issues. It could be a hard drive not running fast enough, it could be drivers out of date.

If it's only on some of the tracks, then maybe a recording issue came up, like the fan mentioned above, or maybe an AC, or heater, or fluorescent light. Power could be an issue, as fluctuating power can cause ticks and artifacts in recordings.
