Recording MIDI audio output into Cubase SX 2

Hi all, I'm a newbie to the site. I just purchased an audio interface (MOTU 828MK1) for my computer after years of sequencing in cubase without the capability to record with a decent sound. I have sequenced a song in it's entirety and want to record each element seperately to it's own audio track to mix down within Cubase. I'm curious what some of you MIDI heads out there technique for recording is. Perhaps you can shed some light on my problem.
My problem is this:
I have 2 kick drums layered together...on the downbeat they both sound simultaneously. When listening to the output of my midi gear, it sounds fine and it sounds exactly how I want it to. I recorded 2 passes onto 2 audio tracks. When I play only the audio tracks, they arent exactly in time with each other, as they are in the MIDI realm. Each audio track has 1 of the kicks recorded. Due to the inherent latency of the MOTU 828 (approx 4ms), when they both sound on the downbeat, they are slightly out of phase, creating a clicky sound. I can get around this by recording the combined output of the MIDI tracks into one audio track dedicated to the kicks, BUT I would like to keep the possibility of EQing and or adding some effects to each of these kicks individually. Hope my description wasnt too confusing, any help, ideas or insight would be greatly appreciated!!!!
