Out Of Phase Playback in Acid Pro 6

I am recording the Left and Right channels of a stereo track from my Yamaha AW4416 workstation into Acid Pro 6. The playback of the recording is slightly out of phase, producing a very noticable "flange" effect. I am not using a flange effect during recording or playback. I cannot hear the flanging while monitoring recording either at the output source of the AW4416 or the Echo Gina 3G audio interface connected to my PC, still the phasing/flanging is obvious during playback of the recording, and can be heard while monitoring the playback thru headphones and/or speakers. (My connection type is analog 1/4 TRS.)
Your advice is greatly appreciated.

No real ideas but are you completely sure you are getting the L & R in those tracks and not two L's or 2 R's or two mono's ???

There may be a feedback loop of some sort in your setup. A slight amount of latency may be introduced during the loop, producing either an echo or a comb filtering effect.

What's your signal path when you experience this flanging?

The clip maybe also playing back at a different speed or bpm then the original recording. Check through your settings and make sure the audio clip is set to play back at the original tempo.
